I've said this before but my neighbour had a 911 and sold it to his brother when he got an Audi R8. The engine nuked itself about 100 miles later. They rebuilt it together (with a bit of outsourced machining) and said they're not particuarly complicated to pull apart. Do you have the workshop manuals for the 996? Handily enough it came with this weighty tome It does seem pretty good although I've not looked too deeply. A friend has a 996 too and is pulling his engine this winter so the plan is to go halves on tools. My engine got 2 liners fitted when it was rebuilt. My money is on one of these having failed.
